These are the lug nuts that came on my Limited. As you can see, they have a shoulder or flange to prevent the socket from hitting the rim. Also, they are designed to fit properly on alloy or steel wheels.

I called the parts department at my local Toyota dealer. I was told that if I use Limited or Sport lug nuts with that flange on them then I will not be able to put the center caps on. The center caps will hit the flange. However, I do have my doubts that the parts guy is right. It looks to me like there is plenty of room for a flange & the center cap. I wonder though if the flange will rub against the rim & scratch it as well. My lugs I have now have a 60 degree angle on them that seats itself right in the rim wthout touching the rim much. That flange may cause just as much damage as the air gun did.
