I just purchased a new Rav4 XLE with paint protection would I have any issues getting the Body Side Molding to make a good adhesion to the car now?

Just dilute some degreaser with warm water and clean the area the moldings are being stuck to. A bit of rubbing alcohol works to remove the degreaser residue. Don't rub too hard.

Ditto.

The "paint protection" is just a clear plastic sheet applied to certain areas of the car. Most basic is to the door edges, door handle cups (fingernail scratches), and sometimes to the leading edge of the rear.

More complete packages include the front 8-12" of the hood and front fenders.

I had all four doors wrapped with 3M PPF and installed the side moldings on top over a year ago. I used rubbing alcohol to clean the area before applying the moldings. Hasn't fallen off yet.
