Adjusting the headlights in my '97 2-door is not hard. There is an adjustment screw and a 'bubble' that indicates when you're good. The problem is when I have the lights set so the bubble is 'good' in reality the lights seem low. By that I mean the light projection in high beam looks to be like I'd expect it to be on low beam.

Can the headlight adjustment mechanism (i.e. the bubble) get out of adjustment somehow such that it needs to be re-calibrated?

I would worry about what the 'bubble' indicates. Just raise the lights higher and test drive for what looks 'normal' to you. If you start to get 'flashed' by oncoming motorists, lower them some.
